Functional genomics via multiscale analysis: application to gene expression and ChIP-on-chip data
نویسندگان
چکیده
UNLABELLED We present a fast, versatile and adaptive-multiscale algorithm for analyzing a wide-variety of DNA microarray data. Its primary application is in normalization of array data as well as subsequent identification of 'enriched targets', e.g. differentially expressed genes in expression profiling arrays and enriched sites in ChIP-on-chip experimental data. We show how to accommodate the unique characteristics of ChIP-on-chip data, where the set of 'enriched targets' is large, asymmetric and whose proportion to the whole data varies locally. SUPPLEMENTARY INFORMATION Supplementary figures, related preprint, free software as well as our raw DNA microarray data with PCR validations are available at http://www.math.umn.edu/~lerman/supp/bioinfo06 as well as Bioinformatics online.

Microarray technology helps biologists for monitoring expression of thousands of genes in a single experiment on a small chip. Microarray is also called as DNA chip, gene chip, or biochip is used to analyze the gene expression profiles. After genome sequencing, DNA microarray analysis has become the most widely used functional genomics approach in the bioinformatics field. Biologists are vastly...
متن کاملCost-aware Topology Customization of Mesh-based Networks-on-Chip
Nowadays, the growing demand for supporting multiple applications causes to use multiple IPs onto the chip. In fact, finding truly scalable communication architecture will be a critical concern. To this end, the Networks-on-Chip (NoC) paradigm has emerged as a promising solution to on-chip communication challenges within the silicon-based electronics. Many of today’s NoC architectures are based...

Increasing the number of cores integrated on a chip and the problems of system on chips caused to emerge networks on chips. NoCs have features such as scalability and high performance. NoCs architecture provides communication infrastructure and in this way, the blocks were produced that their communication with each other made NoC. Due to increasing number of cores, the placement of the cores i...
متن کاملW-AlignACE: an improved Gibbs sampling algorithm based on more accurate position weight matrices learned from sequence and gene expression/ChIP-chip data
MOTIVATION Position weight matrices (PWMs) are widely used to depict the DNA binding preferences of transcription factors (TFs) in computational molecular biology and regulatory genomics. Thus, learning an accurate PWM to characterize the binding sites of a specific TF is a fundamental problem that plays an important role in modeling regulatory motifs and also in discovering the regulatory targ...
